Best Help Desk Software With WhatsApp Integration
Zendesk, Intercom, Front, Freshdesk, Zoho Desk and HubSpot all connect WhatsApp. The differences that cost money are markups, message caps and setup order.
Short answer: Zendesk, Intercom, Front, Freshdesk, Zoho Desk and HubSpot all connect WhatsApp as a real support channel, and the differences that actually cost you money are not in the feature list. Front and Freshworks both add a 20 percent markup on top of what Meta charges you. HubSpot caps you at 1,000 template messages a month across every connected account. Intercom requires the WhatsApp Business Account be set to USD, and Meta does not let you change that later. None of the six can send a bulk campaign.
Every one of these vendors will tell you they integrate with WhatsApp, and every one of them is telling the truth. The channel works, tickets arrive, agents reply. So the shortlist does not get decided on whether WhatsApp is supported. It gets decided on billing structure, hard message caps, and setup constraints that are painful to undo once you have picked wrong.

Two things jump out of that table. The first is that a markup on Meta's fees is not unusual, it is just unevenly disclosed. The second is that the ceiling you hit first is rarely the one you shopped for.
The 20 percent markup is the line item nobody quotes you
Front states that WhatsApp add-on costs are billed on total monthly WhatsApp cost billed from Meta plus a 20 percent administrative fee, accrued and invoiced monthly in arrears. Freshworks applies a 20 percent markup to the total WhatsApp cost billed from Meta. Same number, two vendors, published in their own help centers.
That fee sits on top of Meta's own per template charges, which vary by category and by the recipient's country code. At low volume it is noise. At a hundred thousand delivered templates a month it is a real line item that never appeared in the seat price you compared. Neither vendor is hiding it, but neither puts it on the pricing page either, so it tends to surface on the second invoice.
Zendesk, Intercom and HubSpot publish no equivalent markup. That does not automatically make them cheaper, because seat prices differ and Meta still bills you separately in every case. It does mean the shape of the bill is different, and worth modeling against your actual send volume before you sign.
HubSpot's 1,000 template message cap
HubSpot supports up to 1,000 template messages per month across all connected WhatsApp Business accounts, on Marketing Hub or Service Hub Professional or Enterprise. The reset date is not the first of the month. It is the day of the month you first bought the Professional or Enterprise subscription, so a subscription that started on the 28th resets on the 28th.
Read that carefully if you are running notifications. A thousand templates a month is roughly 33 a day. A small support team answering inbound questions will never touch it, because replies inside the 24 hour window are not templates. A store sending shipping updates will burn through it in a week. The cap is on the account, not the seat, so buying more seats does not raise it.
Intercom's currency requirement is a one way door
Intercom requires that every connected WhatsApp Business Account is set to USD, and notes that under Meta's own rules it is no longer possible to change a WABA's currency once it has been set at creation. If you are a US business setting up fresh, this costs you nothing. If you already have a WhatsApp Business Account running in another currency, you cannot convert it, and connecting to Intercom means starting a new account and moving the number.
Front has a related constraint from the other direction: it asks that the WABA be new, with no payment method or currency configured before you begin the connection, because an already configured account conflicts with its setup. In both cases the sequence matters more than the software. Connect through the vendor first, configure afterward.
Zendesk keeps the account in your name
Zendesk's documentation states that you host and own your WhatsApp Business Account through your Meta Business Manager. That is worth more than it sounds. The number, the approved templates, and the quality rating stay attached to something you control, which is what makes leaving possible later. Migrating a number between providers carries over the display name, quality rating, messaging limit tier and approved templates, but only if the account underneath was yours to move.
The tradeoff is the reply clock. Zendesk states plainly that for WhatsApp, agents cannot respond more than 24 hours after the last end user response. Every vendor here inherits that rule from Meta, but Zendesk enforces it visibly in the Agent Workspace, which teams working tickets in daily batches feel immediately. Zoho Desk and the verified number requirement
Zoho Desk runs WhatsApp through its Instant Messaging channel, set up under Settings, then Instant Messaging, then WhatsApp. A Facebook Business Manager account is mandatory for the direct integration, and the phone number has to be a Facebook verified WhatsApp Business phone number before you connect it. Billing runs on credits, which means adding a card to your Zoho Desk account rather than paying Meta directly.
That credit model is genuinely simpler for finance teams who do not want a second vendor relationship with Meta. It is less transparent if you want to see exactly what each template category cost you, because the abstraction that makes it easy also hides the per country rate differences underneath.
What none of them do
Not one of these six can send a WhatsApp campaign to a contact list. Help desks are built around conversations that customers start, so they ship a reply surface, not a contact database, a campaign builder, or a send scheduler. Intercom and HubSpot get closest with outbound workflows and template sends, and both still stop well short of a broadcast to fifty thousand people with delivery reporting.
For US teams there is a second wall behind the first one. Meta paused delivery of marketing category templates to United States phone numbers on April 1, 2025, and that pause is still in force with no published end date. It is a delivery block rather than an approval block, so a marketing template can pass review and then silently fail to reach a US contact. Utility templates, authentication templates, replies inside the open 24 hour window, and conversations started from click to WhatsApp ads all still deliver normally.
The practical read for a US business: WhatsApp is a working service and notification channel right now, and not a working promotional channel. How to choose
If your agents already live in a help desk all day, the native channel in that help desk wins by default. The integration is never the interesting part of the workflow, and the value is WhatsApp landing in the same queue, under the same routing rules, in the same reports as everything else. Switching help desks to get a marginally better WhatsApp connector is a bad trade.
If you are choosing fresh and volume will be high, model the bill rather than the feature grid. Take your expected monthly template count, price it against Meta's rates for the countries you actually message, then add 20 percent if the vendor is Front or Freshdesk. That number usually dwarfs the seat difference between two plans.
If the bottleneck is response time rather than tooling, fix that before switching anything. The 24 hour window punishes slow answers harder than email ever did, and in most teams the delay is not the ticket interface, it is an agent hunting for the answer across a help center draft, an old thread, and a policy document nobody can find. Teams solve that with routing rules that put WhatsApp ahead of email, and with a way to search every internal system at once so the answer arrives before the window closes.
The short version
All six work. Zendesk gives you the cleanest ownership story and the strictest visible reply clock. Front and Freshdesk are the two that add 20 percent to Meta's bill. HubSpot is capped at 1,000 templates a month whatever you pay. Intercom and Front both need the WhatsApp account created in the right order, and Intercom's USD requirement cannot be undone later. Whichever you pick, Meta still bills you separately per delivered template, the 24 hour window still applies, and you will still need something else entirely if you want to send to a list.
